Not hard at all if you know what you are doing.

ISchoolToolApplication for security option storage (should be not too
difficult to change).
All the functional tests are based on schooltool.
There are some schooltool specific crowds left in there too. (should
be moved away now as i have fixed the issue)
Registration of customization can be extracted to app as well (it
makes sense - you use security policy, you must provide local/global
customization storage utility or something like that)
Customization views are very tied to schooltool as well (template
macros, registrations).
